There is no 'best'.  It all depends on what you are more familiar with.

There are 3 flavours of API that MapGuide can be developed with out of the box -
 PHP, .NET and Java.

PHP is free Open Source.
Java is free Open Source.
.NET - VB or C# requires the purchase of Microsoft Visual Studio for full 
functionality - although you can script it without.

PHP has the most documentation so far...
