Just install the app to the thumbdrive (remove the services), put the
data on the same drive.  Change all of the system paths to use relative
paths.  Then run a batch script to start the two servers in interactive
mode...

You could look at using something like the MGOS LIveCD.
http://mapguide.osgeo.org/node/127.  You could probably modify it and
make
your own so that it resides and references your data repository on a USB
flash drive.
