Odd...  So, from what I can tell, the utility connections are
disappearing?

This is definitely worth a trac ticket.  Are you able to provide a clip
of your shapefiles, showing just the area (or slightly larger) in your
screen shots?  If so, then please create a Trac ticket, attaching the
clipped shapefiles (zipped), the images, and a screen shot from ArcGIS
showing what it is supposed to look like.  Information on filing tickets

I don't think there is any documentation on converting from SDE or SHP
to SDF, but you can do this with either

Also, it looks like Traian has modified the SQLite conversion tool so
that it can output SDF, but it's only available as source code
currently.
