Jason,

First, note that packaging for OSGeo4W does not involve any need to
modify the installer program. All you do is package .tar.bz2 files
with the stuff to install, write a "setup.hint" text file declaring
dependencies, and include post install actions in your .tar.bz2 file
as a .bat file.

OSGeo4W is currently using PROJ 4.6.x and GDAL 1.5.2. It also already
includes a packaged Apache, Java and PHP.

It is possible to package copies of some of these things for MapGuide
if it helps expedite things, but the long term goal would be to share
as many underlying components as possible rather than including copies
in a specific package like MapGuide.

I *believe* that MapGuide is not really so sensitive to PROJ.4 and
GDAL versions as it thinks it is. :-) I wouldn't be surprised if
it is more sensitive with regard to Java, PHP and Apache.

Best regards,
