"Upgrading" from one version of Mapguide to another is a misnomer. 

You have to export your resources in MGP format in MGE 2009 then import it
into a new installation of MGE 2011. All scripts associated to maps have to
be edited with the new web extensions path. You might also have to update
deprecated objects and/or functions used.
