It is the 110m land shp file from natural earth data (
http://www.naturalearthdata.com/downloads/110m-physical-vectors/). It gives
the same result for the populated places maps too.

I loaded it using the SHP Load Procedure. Then I create a map definition,
which saves and validates with the message: "no primary key". Then I create
a "Application Definition". If I click "Preview", it loads fine with no
errors or warnings shown by firebug. When I click save or validate, I get
that error.

More info that might be helpful:

In the map definition, the initial map view is (-180,180,-90,90) and the
Coordinate system is:

GEOGCS["GCS_WGS_1984",DATUM["D_WGS_1984",SPHEROID["WGS_
1984",6378137.0,298.257223563]],PRIMEM["Greenwich",0.0],UNIT["Degree",0.
0174532925199433]]
