A couple of things I would suggest (although may not be the root problem):

1.  If your shapefile has an associated .idx file, delete that file (it will
have the same name and be in the same directory as the other files
associated with the shapefile) and see what happens (it will not destroy
your data...its essentially part of the spatial index that gets created as
part of the shapefile)

2.  It may also be a problem with your join from a shapefile to the
database.  Joins within mapguide are known to have performance problems,
maybe other issues as well.  You might want to try joining the data outside
of mapguide (export the data from the database and import into the
shapefile), connect to your new shapefile, and then execute your filter and
see what happens.
