There was a recent fix made for the "Document not found" issue:

http://trac.osgeo.org/mapguide/ticket/2346

A workaround I know of for this particular error was to edit the raw XML
header of the affected resource in Maestro and then save that XML header
back immediately. This may or may not work for your case.
