What Ricardo said is correct, the MgInitializeWebTier call only does the
initialization once, subsequent calls return immediately and this is
process-wide. You might want to check that both MapGuide installs aren't on
the same application pool or any other configuration parameters that could
cause the 2.6 install to be loading 2.5 dlls and vice versa.

I'm curious as to what your side-by-side installation looks like:

Did you use the windows installer for both? Or a combination of windows
installer for one and InstantSetup for another?
