Follow up : I've just committed a fix in GDAL trunk so that -co 
COPY_SRC_OVERVIEWS=YES -co COMPRESS=JPEG produces those "cloud optimized 
geotiffs" with the IFD first in the file. Similarly to other compression schemes 
or uncompressed images.
