Not sure how essential / relevant it is:
QGIS version and Queries stored in dbManager go also into the project file (at the moment).

I had a look at my *.qgs-files and so far I understand that there is information stored about
* Layers added
* Layer properties, icluding symbolisation and styles
* Projection for the map view
* Last viewed extend
* Print Composers
* Print Composer elements with settings
* Print Composer atlas settings
* Digitizing settings

Did I miss something essential? I want to insert the descriptions into the QGIS user manual 2.8.
