As far as I know it needs to be run separately...I'll try to figure out
how to automate this, but for now its not possible.

Many users simply dont realise the plugins exist if they are not turned
on by default. There is no way to keep everyone happy on this at the
moment. In a future version of unstable I am planning a 'first run'
wizard that will guide the user through making a selection of plugins to
enable. Its unlikely that this will be backported to 1.0.x though.

As mentioned above, this was *added* to streamline things for the new
user. I will try to find a way to resolve the GRASS issue though.
Out of interest, how many users are you deploying this build of QGIS to?
