This is the info I got from our developer:
This is one of the exceptions you can get
https://osgeo-org.atlassian.net/browse/GEOS-7166(it was reported for
Geoserver 2.7, but is still there in 2.13)
The second exception is on the GeoServer UI, which prevents you to browse
the data store. With version 1.1 or below of GeoPackage after the upload,
if I try to retrieve the datastore I get a not found error, which probably
is correlated to the exception on the UI. This is a consistent error as I
can recreate it every time using the unit tests of our Geoserver client PHP

Geoserver version is 2.13.0
