I imported your shapefile into QGIS 3.42.1, but I could not reproduce your 
error. Adding points on your original just worked as expected, there were no 
points without geometry created.

I'm sorry that I can't help you. Have you tried a recent version of QGIS and a 
new profile? See if the error still persists if you start "from scratch", then 
you try again with your old profile, and so on until you can hopefully find the 
cause of the phantom points.
