It is possible you are the victim of the "Incompatibility with NetCDF
Libraries" section of http://trac.osgeo.org/gdal/wiki/HDF . Depending on your
Debian version, I remember there is/was indeed an incompatibility between the
hdf4 and netcdf lib they provide. Building by yourself and disabling the
netcdf lib ( ./configure --without-netcdf) might help.
