This kind of behaviour is generally a symptom of a corrupted spatial
index in a dataset. Depending on the format the fix will differ, but
you should try either re-creating just the spatial index or (better)
saving the problematic datasets to a new file so that the entire
dataset is re-written from scratch.
I'd also strongly suggest starting a new QGIS user profile and testing
without ANY plugins installed. Plugins are another common cause of
issues like this.
