I think that we are not using stuff in ~/.qgis3 anymore?
All profile stuff is now in:

~/.local/share/QGIS/QGIS3/profiles/

so I think if you run default profile it is:

~/.local/share/QGIS/QGIS3/profiles/default/qgis-auth.db

that QGIS3 is looking at?
